Registration inside of protected area

It looks like I have everything installed right, but if the all registration pages are inside of the "deadlock/source" folder, which is inside of the protected area, how can anyone new register?

Right now my folder hierarchy is

myurl.com/sub-folder/protected/deadlock/

So how do I set it up so that a new user can register before entering the protected area?

The deadlock folder is not designed to go inside of the protected area. It should be

myurl.com/sub-folder/protected/
myurl.com/sub-folder/deadlock/
